If the user wants to select a menu item e.g. open projects he has to go some menu item below to select this item.
I see this in platform 5.0 and in the latest IDE 6.1!
It is really difficult to reproduce. Sometimes it occures and sometimes not…

My latest startup options (which I didn't use for the 5.0 version)
netbeans -J-Xmx512m -J-Xms256m -J-Xverify:none --jdkhome /usr/java/latest

JDK:
/usr/java/latest/bin/java -version
java version "1.6.0_06"
Java(TM) SE Runtime Environment (build 1.6.0_06-b02)
Java HotSpot(TM) Client VM (build 10.0-b22, mixed mode, sharing)

It looks like problem between JVM and window manager. It may be related to JDK bug 4470374.
We can't do much on our side I'm afraid. Particularly when the issue is so hard to reproduce.

To reproduce the bug with windowmaker (works every time for me):
- open netbeans (the window is not maximized normaly)
- maximize the window (right-click on the windows bar -> Maximize)

Workaround:
Do not maximize but resize manually (alt + right-click)

netbeans version 6.0.1
windowmaker 0.92.0
