When I checkout a PHP project from subversion, and change the project properties to copy sources to another folder.  The
folder I copy them to only receives some of the files (usually the first level deep, but no subdirectories).  Also
whenever I update from subversion any changes are not automatically copied to the second source directory.  I have to
manually open the files and resave them for them to copy over (or in the case of images, I have to actually copy them
over myself).

Maybe, it is duplicate of/similar to issue #164795.

It does sound similar to the issue you mentioned.  This is a particular use case that always fails for me.
