I'm using NB 4.1 and Profiler M7v2. Both are on Linux.
Today WebApps team released fixpack for 4 of their bugs.
Updating "Tomcat 5 Server" from NetBeans Hotfix Update Center gets me a message
about module org.netbeans.modules.profiler.j2ee/1 being dependant on another
implementation. It then disables it.

This is a problem with the implementation dependency from profiler, and a 
mistake on our part that the profiler was not updated as part of the hotfix, my 
appologies for the problems caused by this.
The profiler update will be posted on the hotfix AU on Monday, in the meantime, 
you can install the update manually, by downloading the NBM file here: 
http://profiler.netbeans.org/files/documents/164/529/profiler-m7v3-j2ee.nbm

This has been fixed, updated profiler j2ee module is available on HotFix UC.
