Reproduce steps:
- Create a simple web project
- Add a Java Class

I see the Project and Web Pages nodes badged with red icon.

I see the following in the console that may be helpful to investigate:
WARNING [org.openide.filesystems.Ordering]: Not all children in C:/Documents and Settings/Po-Ting Wu/My
Documents/NetBeansProjects/WebApplication19/web/ marked with the position attribute: [META-INF, WEB-INF], but some are:
[index.jsp]

Upgrading this to P2 because we see this in Visual Web projects just switching from 
java source tab back to jsp/designer screen. Also, any of our users working with
our tutorials will run into this. Probably there is no meaning to this error, 
and will make debugging more confusing to user. Fix desired for M10.

Krys, did you add this issue as a stopper list for NetBeans 6 ?

Is this still reproducible on a new build? I fixed issue #107393 yesterday, which looks like a duplicate of this one.
Please note that you will need to delete the caches (${userdir}/var/cache/index/0.3) to fix error badges that currently
exist.

I believe it's fixed as I tried it very hard and no longer reproduce it.
