NetBeans is storing assorted files in a .netbeans directory in the user's home
directory. This is the traditional way to organize preferences in Unix and
Linux, but on the Mac this is wrong.  These files should go in
~/Library/Application Support/NetBeans or maybe in the preferences folder.

One impact: it is not possible to attach messages.log to a bug report such as
this one using a web browser because the Mac won't go into a hidden directory
such as .netbeans from its GUI. I needed to use the terminal to copy the
messages.log file into a visible directory and then upload it from there. 

This also has the potential to confuse various backup tools and utilities that
treat the preferences and Library folders specially.
