Product Version = NetBeans IDE Dev (Build 201101250001)
Operating System = Windows XP version 5.1 running on x86
Java; VM; Vendor = 1.6.0_22
Runtime = Java HotSpot(TM) Client VM 17.1-b03

I checked out a Groovy project from my Subversion repository and loaded it into the IDE as an Automatic project.  This wasn't the structure I wanted so I attempted to "Deregister Automatic Project" from the pop-up menu.

The Project temporarily leaves the Project tree and immediately returns to the Project tree.

When the project is closed, the project is removed from the Project Tree.
