Steps to reproduce:

1) Open Auto Comment dialog and select method
2) Click New tag 
3) Select any tag - Auto Comment window gets
hidden behind Main Window
4) Click OK - Auto Comment window is still hidden
behind MW

Seems to work on my machine (W2K, jdk 1.4.2, Nb 3.5).
