I have found this problem in both versions 4.0 and the 4.1 beta. Select Tools->Options->Editing->Editor Settings and change any of the properties in any of the editors (e.g. turn line numbering on or change the font size in the Java editor). Then exit NetBeans and restart it - any changes are forgotten and everything reverts to the default. (This problem seems to be localized to editor settings - changing something in Build->Ant Setting for example *does* get remembered.) Occasionally I get a warning box when shutting down NetBeans that warns it was unable to delete the favorites.settings file (and sometimes other files). Not sure if this is related but I have changed the My Documents folder from its default location on the C partition to E:\My Documents, but NetBeans still stores its settings files on the original C:\ drive in what used to be the My Documents area. I tried changing My Documents back to the default location but this didn't solve the problem.
Could you please attach as attachement <your_netbeans_user_dir>/var/log/messages.log file and zipped <your_netbeans_user_dir>/config/Editors/ folder? Thanks.

I had this same issue, I dont know what was causing it, but I simply moved the <your_netbeans_user_dir>/config/Editors/ out the way while netbeans was not running. I then restarted netbeans and changed my editor setting, now it remembers
