I tried to rename my project and NB got part of the way through, found an 
error and stopped with a Java Exception.

I'd recommend that Netbeans add the following:

1. backup the project to a temporary location so it can be recovered before 
doing major changes like a project rename

OR

warn the user to backup their project first.

I had a backup using Norton Ghost which was corrupt so I've lost work due to 
this "minor" change in just the name of my project and renaming the directory 
files (or whatever the check box said).

What kind of project have you tried to rename ? 
Did you use any special character in the project name (original or the new one) ?

Also I tried Java Application and it works without any problems (rename
MM_midp1_0 to MM_midp2_0).

I am sorry, I cannot reproduce this issue. Even trying various combinations and
settings.
The broken project may help us to find the reason (the content of nbproject folder).
I am setting this issue as WORKSFORME, please reopen if you will find a
reproducible case or if it happens again.
