This issue is about datatypes with fully qualified name (with specified package). Related issue 79526 is filed for NOT fully qualified datatypes.

This is by design. The "." separator is Java notation, not UML. In UML we use the "::" separator.
The java.util.Date data type should be created under java.util package: + java + util + Date not under Model node.
Yes you are correct, and it will if you use the correct syntax. If you use the UML syntax, it will be placed in the correct location. I will make this an Enhancement request since what you are asking for it to also support Java separators when in Java mode. However we should not use Java separators when in platform independent mode.
